Lloyd was born in Sylvarant. When he was three, Dirk the dwarf found him with Noishe and his dying mother and took him in. Also his mom left an Exsphere which is a power up basically, it's complicated. 14 years later, his friend Colette was going on her quest as the Chosen One to revive the goddess Martel and regenerate the world, which would rid it of the evil Desians. Lloyd and his bestie Genis managed to get the town attacked around then and were banished, so they ended up catching up with Colette, Raine, and Kratos and joined them. As they released the seals, Colette began to slowly go through the angel transformation which Lloyd discovered was actually pretty horrible. Kratos gave him some legitimate swordsmanship training along the way. They also encountered an assassin named Sheena who was after Colette, but she joined them eventually.
They ran afoul of the Desian Grand Cardinals who ran the Human Ranches, and one of them was run by a half-elf named Kvar, who told Lloyd he'd been the one experimenting on his mother, and after causing her to turn into a monster Lloyd's father had to kill her. Lloyd and company (including an oddly angry Kratos) killed him pretty soon after that.
When it came time for Colette to finish the journey at the Tower of Salvation, Lloyd found out that it was going to end with her effectively dying. Kratos also revealed that he was an angel working for Cruxis which was running both the religion and the Desians, and then they met a guy in spandex named Yggdrasill who was in charge of the whole thing. They escaped thanks to the Renegades, but Colette's personality was entirely suppressed, so they went to Sheena's world, Tethe'alla, to get a cure for her.
As they travelled to find one, they were joined by Zelos, the Chosen of that world, and Presea. Once Colette was herself again, they needed to find a way back to Sylvarant and in the process they met the last party member Regal, then Sheena started making pacts with all of the Summon Spirits. Partway through, Presea's hometown got nuked and the sole survivor was a not-at-all-suspicious half-elf named Mithos whom they befriended and who occasionally tagged along with them. He happened to have the same name as the ancient hero from the Martel story but it's a common name. Apparently.
Once they got back to Sylvarant, Yuan, the leader of the Renegades, told them that if they made pacts with all of the Summon Spirits, it would stop Cruxis from being able to revive Martel and save the world by germinating the mana tree's seed. If Yggdrasill did revive Martel, the seed would be lost and the world would die. But once they'd made the pacts, they found out that the spirits were also sealing the seed from growing into the worlds and it wiped out a city. Kratos had shown up too late to stop them, but he temporarily joined them again to fix this screw up.
Right as they finished taking care of that, they discovered that Colette had this disease with a really long and weird name I don't feel like looking up which was slowly crystalizing her body and would kill her eventually, so next they started hunting for the cure for that. While getting the ingredients, they were told that the ancient hero Mithos was actually a half-elf from 4000 years ago. His last name was Yggdrasill and he'd traveled with his sister Martel, Yuan, and Kratos. So they figured out that the Yggdrasill in Cruxis was him from this information, at least.
Literally the night they got Colette treated, Lloyd was held hostage by Yuan as a bargaining chip against Kratos, who was actually Lloyd's long lost father. Mithos used this reveal scene to confirm that he was that Mithos. After he and Kratos were gone, Yuan told them that they needed to make a pact with Origin to get the Eternal Sword to stop Yggdrasill, but getting to that Summon Spirit required killing Kratos.
Then they went to the Tower of Salvation again, only for Colette to be captured and have Martel's soul forced into her. But it turns out Martel also was not okay with Mithos' plans and begged him to stop, which he couldn't accept and effectively tried to destroy everything. Lloyd and company defeated him and all that was left of Mithos was his Cruxis Crystal, which Genis decided to keep because they had been friends. Next they had to find Kratos and fight him to release Origin, which Lloyd insisted on doing alone. After he won, he lectured his father about being so willing to die, and right as Daddy released the seal, Yuan showed up and shared his mana with Kratos so he conveniently survived.

Yggdrasill carried them back to his castle, so Lloyd and everyone else went after them. He saved them, they go over Mithos' many emotional problems and finally defeated him once and for all.
